So let me throw my own two cents out there about “I’m gonna get my family back. You tell Bones that.”

I don’t think we need any more proof than that line that Booth isn’t angry with her. He understands. He knows that she didn’t have any choice, and he needed to be left behind in order to help the team catch Pelant. They can’t solve the case without Booth. This other agent is incompetent and playing right into Pelant’s hands. They need him, and he knows that. And that line says it all. It’s a promise to Brennan that he’s going to fix this. That he knows it isn’t her fault this is happening, and he wants her to be reassured that he will bring them back together. It isn’t something she wanted, and Booth doesn’t blame her for it. He blames their situation and Pelant. That line in and of itself is an acceptance that she had no other choice and that he’s going to make it right for her.
